There are four frequently used points for a typical mRNA sequence: the 5’ end, ATG (the initiation codon), Stop (the termination codon) and the 3’ end. Any of the four can be used as a reference point. Counting bases from any point towards the 5’ end is considered as minus, and plus if towards the 3’ end.
